To tell the truth I don't do anything with the natural perches and I have been breeding budgies for nearly forty years and I haven't lost one to any disease from Eucalyptus or apple branches.
If I buy perches I alway sterilize them with boiling water and let them dry as naturally as possible usually in the sun.

There is not specific length of time to leave the branches. When your budgies have strippped the bark off the branches. They love to do this

Julie don't just put out the leaves as such hang them in your aviary and the birds will hide and play in them. Spray the leaves and the birds will bath in the droplets as this is what they do here in Oz in the arid areas that don't get very much rainfall.
Persevere it will work out. Look in my photo bucket and you will see how I have arranged the eucalyptus in my aviary.

anything natural from the australian bush is fine with Loris but don't let them near your young roses they love them especially the new shoots. I have to put protective netting on my roses after the winter as the native Lories make a mess of them. They eat the nectar in the young shoots about half way down the stem, and the top just fall on the ground.
I now give the Loris their own seed bells from the gums just so my roses can bloom
